For root users there's CF.lumen.
It has built in sunrise/sunset automation and changes the color temperature more accurately than you can with only a semi-transparent overlay.
New app CF.lumen is pretty good on that. It automatically decreases color temperature when sun is down, and turn screen very red on sleep time, which protects your eyes when you use phone in dark before sleep. I like it better than Twilight or Lux.

I just recently started using CF.Lumen (root). If you're rooted, give that a shot.
I tried Twilight several months ago but found the same thing as you, it wasn't seamless and there were places where it was inconsistent or painfully obvious that it was an overlay. CF.Lumen is more like f.lux on a PC/Mac, and properly applies exactly the same color filter to the entire display. It's also pretty customizable -- my one complaint so far being that the light sensor could use expanded sensitivity scales, as my Galaxy S5 seems overly sensitive to minor changes in ambient light.
I'm sure many of you are already aware of Lux for automated screen brightness, and of CF.lumen for screen temperature control, but I just discovered that Lux Premium has an option for CF.lumen integration, so that Lux will use CF.lumen's drivers for its night mode filter!

Twilight does the trick, but it just puts a red layer on top of your screen, meaning it'll make your blacks red too. If you have a rooted phone, I recommend CF.lumen, which is exactly like F.lux on PC
I would suggest CF.Lumen instead. I was using f.lux on my computer and Twilight on my phone and the colors looked rather different between the two which was throwing me off. CF.Lumen looks much more like f.lux, which is nice.
If you're using Lux because you don't want the screen to burn out your eyes at night, then there's a better app for that: CF.Lumen. If you're using it for a better autobrightness, than Lux is the best one.
CF.lumen. I concur with this recommendation, it's the best one by far. Lux is good without root, but it's almost worth rooting just for this.
Yup. I agree. Cf.lumen is much much better than Lux, although you need root. Lux looks like a filter/layer on top of screen and looks terrible in comparison. Cf.lumen looks very similar to what f.lux does on the PC/iOS

If you're rooted and not using an AMOLED screen C.F.lumen is really good. It's more like f.lux in that it changes the color temperature instead of just putting a filter on it.
If you want a good application on android (rooted) get cf.lumen. It's simply great. It has been discussed a bit previously, but it basically has huge advantages: you can change the temperature, and lower it when the sun is down, and have a 'sleep mode' which will only use the red channel (it first turns your screen into grayscale and then only uses red). Also, there's a setting to activate this 'sleep mode' when you are in the dark. If you have ROOT, download CF.lumen! This is the same as twilight, but only alters the bright colours, and does NOT turn your blacks red. It is exactly the same as f.lux for PC.
I very strongly recommend that you try CF Lumen instead. Yes it needs root, but it is so much better than these red overlay drawing methods, it is worth rooting for. Trust me; I'm the guy who added Night Mode to earlier Cyanogenmod versions. I love me some red shifting.

Try CF.lumen if your device supports it. It is superior to Twilight/Lux.
Both of those applications work by adding extra red to the screen (like you would view an image through a thin red sheet of paper). CF.lumen works by reducing the blue & green channels. Much more natural!
I tried twilight and didn't like it. The image it produces looks like it just has been overlayed with a red film. F.lux changes the color temperature and produces a way more visually pleasing picture. I have yet to find an android app that is capable of achieving a similar result that doesn't look like it can be reproduced with cheap 3D glasses.
Edit: currently trying CF.Lumen like suggested and it's looking sweet so far.

I actually can't stand the normal apps on Android that do that. It isn't really changing colour temperature as much as overlaying an image. CF.lumen is one of the few that really does change the colour temperature like flux does but it requires root.

If you've got a rooted 'droid, give CF.lumen a try. Same idea, changes the colour temperature of the display based on time and ambient light.

I recommend using CF.lumen or similar (requires rooting, but imo it's very worthwhile). It doesn't just cheat by using a semi-transparent overlay, and the difference is very apparent. It also has a neat night mode if you're into that kinda thing.
If you have root, you can try and use CF.Lumen link. I believe it has a inbuilt black/white or grayscale filter that is applied throughout the system. It might be able to save power. It can also go below the minimum brightness setting.

I used to use Lux but Cf lumen works better for me (root required though). Instead of just overlaying a red tint on top of everything, it actually changes things at a deeper level so blacks don't end up super red etc and the nav bar or bottom buttons still remain usable while still being encompassed by the filter.
Twilight also just uses overlays like Lux but is geared towards making the screen red over time like F.lux. Cf lumen works the same way but better IMHO due to the root level changes it makes to the interface versus using an overlay.
The Lux dev is working to incorporate the Cf lumen drivers now though to have similar functionality so you can probably end up using just Lux when that happens.
What Lux does have over Cf lumen is that you can use subzero brightness (if you don't like using the red or whatever type of filter for night reading) and also have everything adjust better (or customized to your liking) than the stock autobrightness. That's why I still keep Lux.
